You're right, it disappears from the list, because the list is automatically created by TibEd by scanning through the ini files. However, that doesn't mean your weapon is gone - it just isn't used. If you go to the weapons section, and select add and select 'Create empty section' (don't know what it says exactly), and if you give it the same Identifier as the weapon had, it will be back in the list again.
Westwood could have made life a lot easier by adding a weapons list to one of the ini files, but they didn't...
